I have a few projects at work that run as Windows Services, and they were originally installed using the basic Setup Project (.vdproj) type in older versions of Visual Studio. Once that was killed, we switched to InstallShield LE.
The features I like most about these solutions are:

Easy support for a Windows Service - With both of these solutions, I use this method for dealing with the service install and logon credentials for the service, and they handle it correctly.
So far I have yet to find another solution that fulfills both of these requirements, and I hate InstallShield. Let's disregard the fact that the Visual Studio integration is atrocious, and that the full license is insanely expensive. Today I installed VS 2015 Enterprise. I didn't do anything with InstallShield. But now, for some inexplicable reason, I cannot build a working installer for my Service that requires login credentials in VS 2013. 'Fine' I say. 'I'll install ISLE 2015, and build it in VS 2015'. Nope! The full version of InstallShield has been released for VS 2015, but the LE version has not been released. This strikes me as a money grab, and it means that my build is broken until I can find an alternative solution (or uninstall 2015, ugh).
I have played with WiX, but it seems like a grueling, manual process. They have heat.exe which is supposed to detect project outputs automatically, but from what I've seen, it doesn't work well enough yet to be dependable. I don't want to have to hand-modify some xml every time I change a dependency.
